Found a solution with the help of Cadius and credit to Joeziah. I will copy/paste the solution, so if anyone else is having the same issue... "Seems it was a error in the Dummies file the SDTYPE_GUN;43; should be changed to SDTYPE_GUN;44; I changed this and my complexes all work fine and connect up ...

I tested a little more right now, and it seems that the two mods/scripts - despite what Cadius wrote - aren't compatible!? Or is there a special installing order?

Bin in ein tiefes Loch gefallen, nachdem ich nach langer Zeit endlich den Hub-Plot fertig und mein HQ aufgestellt habe. Gibts in X auch Motivationstrainer? ;-)

Jetzt werd ich wohl doch noch mal ne Flotte aufstellen und Krieg spielen müssen (mit Hilfe einiger netter Scripts).

What problems did you have? Because I had to reinstall today too. I had complete freezes (no ctd just freeze). Problems began after rearranging CMOD, X-Tra and Trails Mods.

nah those are bugs from the trail mod. you'll noticed if you remove the trail mod everything should work fine. Killerog mentioned there would be bugs like these. It would be helpful if you could list down buggy ships you encounter.
